The seeding would be as follows:
1 - 5A Breck
2 - 8A Warroad
3 - 4A South St. Paul
4 - 7A Chisago Lakes
5 - 1A Red Wing
6 - 2A Hutchinson
7 - 6A Detroit Lakes
8 - 3A New Ulm
These two are very close - essentially even:
4 - 7A Chisago Lakes
5 - 1A Red Wing
I assume they'll instead look at the common seeding criteria including #1 head-to-head and #2 common opponents to determine seeding of the top 4. I believe they still only seed the top 4.

I know they take into account scores vs. other teams and all that, but in all actuality how can Breck have the #1 seed over Warroad? Warroad hasn't lost to a class 'a' team in 3 years, so shouldn't they be on top until someone knocks them off?

What happened in years past doesn't enter into it, nor does whether opponents are Class A or AA. These two teams did not play each other during the year, so they next look at common opponents.
Warroad lost to Minnetonka (twice), Hill-Murray and Edina, but Breck beat each of these teams. I think that's enough right there to give Breck the higher seed.
And if the two teams are seeded 1-2 it won't really matter which order they're in. They'll be placed in different brackets and potentially wouldn't meet until the final.

#5 Red Wing (KRACH) got the nod over #4 Chisago Lakes - as you said KRACH had them very close.
